No, you will be able to continue playing PSO2 with your current character. You will also be able to play PSO2: New Genesis with the same character, although your skills and levels won’t carry across.
You can still carry on from where you left off in PSO2 whenever you like, even if you’ve started playing PSO2: New Genesis.
